A) If you have to pre-order a product to have a chance to get it, then obviously there are supply issues.
B) While I did not preorder, I had a friend preorder and it was later canceled because of the limited numbers.
C) I tried to pre-order (aka buy online because after day 1 stores never got them again) for the second run and multiple sites went down due to the demand.
Nintendo at the moment pretty much create product for scalpers. I can live without getting the NES Mini, it annoys me, but oh well I have most of the games anyhow. It really pisses me off with kids. Kids who want the thing and can't get it, parents who want to get the thing for their kids, either to show them what gaming was like for them, or purely because the kid is interested and cant get it. Really annoys me. Same thing with Amiibos, kids wanted them, couldn't get them because some 40 year old dead weight loser bought 40 of them to sell on eBay.
There was no reason to have such small quantities made when it prints money for them, there was no need to restock. There is just no need for this shitty way of doing business.

If it really did print money, I have serious doubts that they would simply discontinue while making mad bank. I suspect there are a lot of reasons they didn't produce more, but we don't know them and may never know.
That being said, if you overproduce, you can really take it in the shorts. And given Nintendo's famously-conservative nature, it's unsurprising that they would treat this in such a risk-averse manner.
Furthermore, if there is an SNES mini coming, then I think we have our answer why the NES mini is being temporarily put on the backburner, assuming they have limited capacity for production.

Hell, they could raise the price $20 or more and still sell a shit ton of 'em at retail. Nintendo's gonna Nintendo.

Maybe, or maybe it's just a small cadre of fans that are really, really vocal and they really wouldn't sell that many more at all. Kinda like the Earthbound situation, actually. I don't think there are raw numbers there, but the fans of that series are incredibly vocal.
As anecdotal evidence, it feels like a lot of the folks that are really not happy with Nintendo are also the ones telling folks to go out and buy a Raspberry Pi, which makes me wonder if they were ever going to buy one to begin with.

Im trying to piece together a realistic list of games for the SNES Classic, but i feel like its not going to be as awesome as people are hoping.
For one, the NES has more Nintendo published games for it, while the SNES relied more on 3rd party published games.
17 Nintendo published games on the NES Classic, that's pretty much all the SNES games, and not all worthy of being on a SNES Classic imo.

That list is very ambitious, and it's Kotaku, theyll write anything for hits.
Based on the NES Classic, will be lucky to have 1 Squaresoft published game on the SNES Classic.
I also wouldnt bet on compilation games like Kirby Super Star, and Demon's crest is kinda Niche and wouldnt consider it a top 30 game.
Wouldnt bet on Mega Man X3, maybe Mega Man X or X2, X3 isnt as popular or good as the first 2.
Yeah that list relies way too much on 3rd party publishers like Konami/Square, i just dont have high hopes.
Plus alot of these kind games sell like hot cakes on Virtual Console more so than NES games.
Too me the SNES Classic is almost too good to be true, especially if it had all the games on Kotaku's list.
