Extermination (virus)
Martian Gothic: Unification (AI/virus)
Clock Tower(Scissorman in various incarnations is a deformed child, a lone survivor of previous events, the son of a lord from centuries ago)
System Shock (AI)
Blue Stinger (virus)
Parasite Eve (mitochondria)
Cold Fear (virus)
Dead Space (virus/religion)
Enemy Zero (biological experiments)

The Condemned series offers a serial killer fixated on the protagonist who happens to be the son of a friend of the protagonist's father. Unfortunately the plot is kind of a mess, so take it as a twisted son, the fault of a killer cult, or however you like.
Dino Crisis is actually a story of time travel gone wrong.
