A recent Usher song sounded like it sampled from one of the NES Ninja Gaiden games, and I am pretty sure that one of the samples in Paul Oakenfold's Tranceport is a sound effect from Super Metroid...I would not be surprised if there are more out there, however.

It's interesting to me that chiptune sounds have made their way into other forms of music.

there's also Random's MEGA RAN mixtape. Actually, I think Ran did an even newer mixtape which is also video game related, but I can't remember what it is now.

The "similar melodies" and riffs thing happens to me a lot.
I've always thought the The Dandy Warhol's "I am a Scientist" sounded extremely reminiscent of Dr. Robotnik's Mean Bean Machine.
I am a Scientist: listen at 2:26
Mean Bean Machine: compare particularly at 0:15
Also, even though the match is very short, the Mass Effect 1 Title Screen/Vigil theme always gets me humming the intro from Beauty and the Beast's "Little Town." It shares a bunch of notes with the "every day, like the one before" line.
Vigil theme: from 0:46, but particularly at 0:55
Little Town: start listening at 0:24
And, the Sailor Starlights theme from Sailor Moon reminds me of both Cammy's theme and Guile's theme from Street Fighter II Turbo at different points. I'll be humming one of these to myself and eventually it will morph into one of the other two without my noticing.

The Janet Jackson & Sonic SMS Bridge Zone example is one I remember fondly. Sonic SMS was my first video game, and I remember being in the supermarket and that Janet Jackson song was playing and saying to my mum 'it's Sonic the Hedgehog music!'.
