You'd need a short train ride to get there, but the Ghibli museum is cool too. You have to buy tickets ahead of time though. You'd probably want to do so before you leave for Japan.

Where will you be staying? I stayed in a hostel in Ueno, and recall there being an excellent market under the railway line. Also check out the endless street of pachinko parlours there.
I went in 2006 after the DS came out, and noticed in the game stores that there weren't many bargains. Although I could have been looking in the wrong stores!
If you're into music, check out the 5 storey high Tower Records in Shibuya. Or was it Shinjuku? Oh and you have to witness the big crossing (at rush hour!) or atleast the subway system. Absolutely manic.
I was 19 when I went and wasn't a fan of sushi or raw fish, so lived mostly off yakitori, curries and the odd takeaway. In fact I got to try a Wendy's as we don't have them in the UK. Be careful with the restaurant menus though, I went to an Italian restaurant and mistook part of the menu as starters, and so had two main courses, pasta and then a whole fish came out after. And be careful with drink, as the waiters will stand there and repeatedly top up your drink.
But yeah, have a great time! We're all jealous.

Well, it really depends on what you wanna do and what you like. Also, depending if you can time it well, you can come for hanami. There are lots of great places even in side Tokyo.
Hmmmm Hakone is cool and reasonably close. You could also check out the lakes around Mt. Fuji.
If you wanna go to one of those mega-used stores Hashiriya posted about, there are some that are reasonably close to train stations too. If only in Akihabara, Trader is a place I'd recommend too. If you're into the whole idol group/AKB thing, there's that too in Akihabara of course.
Until you give more specifics, it's hard to say more cuz, even going there for a month, you still wouldn't run out of things to do.

Thank you guys for all the suggestions, for anyone that is concerned about my taste, I am pretty much open minded to anything, since I am going to be there for a week, this would give me enough time to see everything, to me I want to see everything it has to offer and since I am not going to be there until next year, I would work on a schedule, I will have time to screw around and play some Pachinko, go to a Ramen noodle shop, go to a Karaoke bar, go to a Kabuki show, and so on and so on. My only concern is that I might accidently wonder off too far and get lost...although I wouldn't mind getting lost there lol. Besides, I much rather not go there blind. So yeah, once again, thank you all.

I would like to venture out of the city, I mean I would like to see most of the temples, of course I would like to see Mt. Pretty much even all the way to Kyoto is doable for a few days if you want to see down there - just take a bullet train from Tokyo early in the morning (6ish), get there around 8~830, do stuff all day, and go back around 7 to Tokyo (or maybe stay a night and see more stuff the next day).
Though if you want to stay closer than Kyoto, try Hakone, or Nikko. Still really nice stuff but just not as nice as in Kyoto.
The lakes around Fuji are beautiful. Fujikyu Highland theme park is cool too.

Meiji shrine is, in fact, fan-damn-tastic. Still, if you want some history with your geekery, Kyoto or Hiroshima are probably better bets than Tokyo. The Hiroshima area is actually quite exciting, what with Himeji castle and the island shrine/spa formerly known as Miyajima.

Hiroshima and Miyajima are my favorite places in Japan for that Japanesy feel. It's just a bit far from Tokyo if someone is only going for 7 days though... unless that's exactly what he's looking for.
