I tend to look at Super Potato as a place to go when you a) don't want to rummage around for something and get it right away, or b) can't find something at all, want to just walk in, get it, and to hell with any premium that may be slapped on the price. Yes, the prices are a bit steeper, but if you're impatient, or having absolutely no luck finding a certain game, it's not a bad place to go.
Granted, I've found a lot of neat stuff at surprisingly good prices just poking my head into random Book Offs, independently owned places, and the occasional Mandarake, so there are plenty of cheap places out there. I just look at Super Potato as a last resort, and a museum-esque place that has a ton of historically interesting game-related stuff in it.
