Tenchu, particularly the 1st and 3rd games in the series. Sneaking around in various shadowy environments, accompanied by Noriyuki Asakura's excellent soundtrack, which ranges from eerie to beautiful. It also feels like you're really in feudal Japan.

Manhunt. This game has an extremely menacing and dark atmosphere, which I think is reminiscent of oldschool sci-fi and horror films such as Escape from New york and Assault on precinct 13. I believe the soundtrack even utilizes a vintage keyboard from the 70´s. This game has some of the best sound design I've seen. The intensity of the music depends on how much in danger you are. If you haven't been seen by enemies, it's normal, but it intensifies if the enemy starts suspecting your presence, and further intensifies if you get caught. The graphics are also very gritty. Rockstar also released the Warriors, which similar to Manhunt in terms of sound and graphical design.

For me it's Fatal Frame. The game has a foreboding atmosphere that works really well and is effective in creating a sense of unease and fear, exactly what you should be able to feel exploring a feudal haunted mansion.

Half Life 2. Everything felt oppressive and depressing, just as it was intended to. City 17 felt more like an actual war-torn city than just about any city featured in an FPS.

Amnesia: The Dark Descent is one of the most atmospheric horror game I've played. It pulls you into the darkness more and more as you descend below the castle and uncover your past.

Deus Ex: Human Revolution. I feel like I'm living Blade Runner when I play it.

This. Easily my favorite FPS since the HL episodes. I particularly loved China.

Bully. Made you really feel like you were back in high school again, well if you were a juvenile delinquent that is.
Doom 3. Super spooky and seriously scary. I couldn't sleep at night after I had passed through the hell levels.
