I'll have to be honest - as much as I enjoyed the 2D Zelda games, I don't remember the dungeons very well. I remember having a lot of fun with certain dungeons based on the weapon you get though. The dungeon for the seed shooter in Oracle of ages and the dungeon with the magnetic gloves in oracle of seasons come to mind.
For the 3D Zeldas, I'm going to have to repeat what has already been said - Forest Temple is the best dungeon in ocarina of time. Its mega creepy, the puzzles are more interesting and harder than some of the later ones (I always felt shadow and spirit were very easy considering they came after the much harder fire and water temples) and the boss is fun and kinda epic.
In Majora's Mask, Great Bay Temple was definitely the most fun for me. It had lots of cool puzzles and the zora swimming was really really fun. It was probably one of the hardest 3D Zelda dungeons too. Stone Tower might be the hardest overall imo though.

I remember that one giving me a lot of trouble as well. Link's Awakening was the first game I ever received and started playing it before I could even read. For some reason the second dungeon, Bottle Grotto, gave me huge problems because I couldn't figure out that you had to kill enemies in one room in a certain order. I played links awakening for the first time last year and that tower was still really hard for me.

My memory is bad such that I can't remember too many of the dungeons. But a couple do stand out:
1. The dungeon with the gust jar in GBA Minish Cap. That was one of my favorite items.
2. I also enjoy the fire dungeons with the mine carts. I believe a number of the Zelda handheld games have them but I think Phantom Hourglass might have had a good one but I can't remember.

least favorite was jabu jabu's belly in Ocarina of time. nothing but frustration when you have to save that ungrateful bitch Princess Zora. gotta hear her complain each time you come back to her room and scoop her up.
