Oh yeah, another great NES game that differed substantially from the arcade version: Bionic Commando.

The arcade version is a lot closer to the SNES version. Oh yeah, I never really saw the appeal, but Adventure Island is essentially a port of Wonder Boy, and is considered to be a big, important classic.

Arkanoid (with paddles)
Dig Dug
Donkey Kong
Donkey Kong Jr.
Galaga
Galaxian
Mappy
Mario Bros.
Pac-Man (Namco)
Popeye
Space Invaders
Xevious
I didn't list things like Tetris, Contra, Double Dragon, TMNTII, Gradius, Life Force, etc., because, while extremely fun, they look/play substantially different from the arcade versions.

I'd say Donkey Kong and Gun.Smoke. Hell, I like the NES version of Gun.Smoke better than the original.

We're not talking if the game was good or not, because it was. We're talking about good ports, good port meaning as true to the source material as possible. The arcade is better in this case. But there are plenty of nearly arcade-perfect ports on NES like Donkey Kong, Pac-Man, and Galaga. NES can produce arcade near-perfect arcade ports, just not something as high end as TMNT The Arcade Game.
