I've been using D-pads for years for fighters, so I've built up thumb calluses nearly impervious to abuse. I tried to go the stick route, but it was just too unwieldy to me. I just use 'em for shmups and beat-em-ups. My advice: keep playing, eventually through cycles of blistering and healing, you'll become imnune to it.

I play a lot of guitar too, so my left thumb is probably stronger than normal. Still, I think if you're playing enough to get three layers of blisters it's time to lay off for a while
