My FTP was hacked, what should I do next?

Personally I use FileZilla, it's free, open-source and works on nearly every platform. Support FTP, FTPS and SFTP:

Thats the only FTP program that I used... But I havent used FTP in over a month before the hack.
I ran avira and it found something on Friday and Malwarebytes found another program on Friday too. The bad programs may have been keystroke based remembering passwords.
They way the hosting company noticed was that there were multiple log-ins from multiple ips in multiple countries in a short time.

The more I think about this the more that I think that my site/webhosting server got hacked not me personally.
