Nobody has mentioned Link 'n' Launch yet, which has to be one of the best puzzle games of all time.
So far I have Dark Void Zero, Rayman (for the together retro), and Link 'n' Launch. All of them are fantastic games.

"All time" is a bit of a stretch. It's OK in short goes, but doesn't have any longevity, nor does it even stand to a long playthrough. Although, once you finish the game, there's not a whole lot to do, hopefully Nintendo will release more levels or something.

I'll keep saying it, because they don't get enough love - The Art Style series is basically the best thing to download on DSiWare, and are some of the best puzzle games I've ever played. Pictobits/Picopict, Boxlife and Intersect/Digidrive are the pick of the bunch, but KuBos/Precipice, Aquia/Aquite and Code/Base 10 are also great. I'm not a fan of Nemrem/Zengage though.

I've been playing lots of Shantae Risky's Revenge lately, and its actually very good. The length could use some work though, since I am at the last of three Barons at only 4 hours into the game.
I hear Mighty Switch Force is pretty excellent, and compensates its length issues with time trials. Developed by the same team that did Shantae.
