Wait, how has no one mentioned Homeworld? I'm super psyched for its HD remaster next month, and I think I'd probably put it near the very top of "best RTS" games ever...

Total Annihilation is still the best choice.
Just remember, in Total Annihilation, you command and conquer more than one homeworld and reduce them to gray goo with your supreme commander and a company of heroes made metal to put into the battle zone and engage in warcraft, ultimately beginning a dark reign under your warlords' battle cry, reducing an age of empire to dust and dune by committing...TOTAL ANNIHILATION.

Homeworld is very good, but I have the same issue with it that I had with Battlezone. It isn't very typical as far as RTSs go due to the extra dimension, moving base, carrying resources from one mission to the next...
I'm not sure about the difficulty level either because I don't remember it very well and I didn't play so much about it either (I keep putting it off but I really should play it).

If you remove the 3D element from Homeworld then what you'll find is a simple RTS game. If you want a greater challenge try the Sins of a Solar Empire series and its numerous mods. The games play out in real-time and the scope can be as small or large as you want.

Even with the tiny fighters vs mid-size ships vs large-size ships dynamics and the boarding thingies that capture other mid-sized ships?

I don't know if it's been mention yet, but what do you guys think of the Warhammer 40,000: Dawn of War series? I've been thinking about giving them a try sometime.

I liked it. It does a great job of presenting the 40k universe while making sure that every army plays unique from every other. Each army offers a unique feel, including the Space Marines and the Imperial Guard.

Dawn of War is fine, but it is just Company of Heroes dumbed down and put in the 40k universe. Dawn of War 2 is when they redesigned the system and really made a special title.
