So, did 999 get reprinted with new cover art?

Yes, it did. I read about it in Nintendo Power (may it soon rest in peace ) They did it so that the new cover art would more closely link it to Zero Escape: Virtue's Last Reward.

I like the reprint better, too. It's got a nice ominous vibe to it.
