So I got the game and beat about 7 nation things and this game isn't nearly as easy as everyone's saying.

Yes he was cloned from Mew DNA

Popular speculation is that Ditto started as a failed Mew clone.

But then why does one of the feudal lords have Mewtwo?

I dunno man, I breezed through the main story with out a loss. I did kind of screw around and level some folks up and catch some Pokemon.

Already working on the follow up stories. I would recommend taking a bit of time and matching some random guys up with their 100% match Pokemon or close. It'll make it easy when you play the follow up missions as they'll recruit with their perfect match.
