It seems only a handful of them use a Battery for saves, which kinda surprised me.

Yeah, I agree that it was also interesting because I thought for sure Metroid Zero Mission would have one after what you said. At first I saw some sort of pattern that the older games that were Capcom and in house Nintendo games (like Metroid and Pokemon, even though that is made by Gamefreaks) were the only ones with battery but then Pokemon FireRed and LeafGreen did not have a battery yet Pokemon Emerald did and Emerald is a newer game (plus my games are not the Player's Choice re-release). It might have something to due with the clock in the game? That's about all I can think of.

I believe the battery in the pokemon games is only used to keep track of the time in game, although I could be wrong. The rest is done on flash afaik.
The only other game I know that uses battery would be Fire Emblem: Fuuin no Tsurugi - the one with Roy that was only released in Japan. The sequel (Fire Emblem in the west) uses flash.

Yeha, the GBC Pokemon games use the battery for the clock and memory. You can tell those have a clock because there's the little aluminum can that holds the crystal. That's the 'quartz' that goes along with timekeeping.
