Also some old GB games had really weird atmosphere
Final Fantasy Adventure was retro and pretty awesome. Lots of Zelda 1-like hopeless, endless exploration.
Super Mario Land 2 had really strange level design
And don't even start on Great Greed!

EVE Online has atmosphere that really draws into it. Simple electronic music, crude menus, vast dangerous space and you alone with your spaceship. Ju-on: The Grudge is other in my recent memory, that I felt as very atmospheric. Horror games rely on atmosphere though, so... but not all do it well. Dreamfall: The Longest Journey and Vampire: The Masquerade – Bloodlines also.

Out of This World and Flashback come to mind. In all my years of exploring hostile, alien worlds, there is a great combination of wonder and dread in both of those games that hasn't been seen since.
