Let's see...
Main version has 2D levels for classic and 3D for modern. 3DS has 2D for both.
Main version has 100% new levels based on old ones. 3DS has two or three level designs basically copied from previous games (GHZ, MHZ, and one other, can't remember off the top of my head).
Main version has rival fights in unique areas, 3DS version has toned down rival races in pre-existing level textures.
Classic and modern are completely different in the main version, the only difference after you beat the third level in the 3DS version is that modern has boost instead of spin dash- yeah, classic even gets a homing attack.
The main version was designed by Sega, the father of Sonic. The 3DS version was made by Dimps. This Dimps:
The main version has modern, post 5-th gen cut-scenes. The 3DS one has RPG style scrolling-required ones (not a big gripe, but it adds to the heap).
Main version has more levels.
The bosses in the console version are better IMO, but it really could go either way. The main one has the Death Egg Robo (final boss of S2), Perfect Chaos (final story's final boss of SA1), and Egg Dragoon (random miniboss from the final level of Sonic Unleashed; not the most appeasing sounding thing in the world, but it's fun as hell). 3DS has Big Arm (S3's final boss), Biolizard (first form of SA2's final story's final boss... who wasn't even fought by Sonic in the first place... why didn't they use the second form, too? Perfect Chaos in the main version has boost replace Super Sonic pretty well...), and Egg Emperor (some boss from Heroes, haven't fought the original so this didn't mean much to me).
On the plus side, the 3DS's final boss is almost fun. Almost.

They are different games. Just because their names are similar, doesn't mean you can't play them both. It's the same with Sonic Colors.

Exactly. That's why I got both. You have to admit that Colors is better than Rush though; that's basically what the two games are.

Well I clearly said that I got the 3DS one lol. My roommate has the PS3 one. Also I would rather have the 3DS one because I really do not like the 3D levels. Not that they are bad I just do not like playing them. My opinion and it is mostly because I suck at playing new games in general. So far I really enjoy the 3DS one.
