In Star Ocean: Till the end of time there is a multiplayer game similar to smash bros. The only thing is that you have to progress about half way through the game to find it, and the game is only accessible through a town called Peterny.

In Xenosaga I remember a multiplayer mech battle type of game and then a trading card game.

"Die Hard Arcade" for the Saturn has "Deep Scan" a 1979 Sega arcade game. Very fun to play for a bit.

I'm sure this doesn't count but youtube videos are known to secretly have the game Snake by pressing down on the left arrow key on the keyboard for a few seconds.

and did you know about the Google logo mini pacman game?

There's the board game in Black's fortress in Gunstar Heroes.

And you can play pacman and pacman jr in Pacman 2.

You can play a Donkey Kong arcade cab in the frantic factory level in Donkey Kong 64, and I'm pretty sure I've heard its one of the best console ports of the arcade original.

Here's a comprehensive list and analysis of the shoot-'em-up mini-games in the Tokimeki Memorial series:

There is this one hidden game, but I recall it in little details. the game came out possibly within 3 years. It has aztec/pyramids and collecting gold coins. It was played in top-view mode like zelda 3. Also its in 3d like a lego video game. I think it came out around the same time call of duty hidden zork game. It might be in recent fallout games, not sure.

Castlevania psp had too many hidden games. Also Metal gear Soiid 3 had a ape escape mini game, I believe so.

What about really engaging mini-games (as opposed to teaser stages, like a single stage of Gradius in Mystical Ninja on the SNES) -- Final Fantasy 8's card game and FFX's Blitzball come to mind.
