I'm sure I'm alone in this, but BEYOND OASIS is my favorite game on the system -- period. Give it a chance, it gets insanely fun after a while. At times it reminds me of Streets of Rage meets Zelda, if you can believe that... thanks to Yuzo Koshiro's fingerprints being all over the game.. it's a truely original, amazing, FUN product. Nothing else quite like it.

Though LANDSTALKER comes close and is a great game in its own right.

I played through LIGHT CRUSADER back in the day and while I wouldn't out-and-out "reccomend" it, it can be fun if you have patience.

Otherwise, PHANTASY STAR III!!

I'll echo what some have already mentioned. I'll try to recommend some more "non-obvious" choices as well.

Personally, I think the Phantasy Star series is a bit over-hyped, but check it out for yourself. Of the first four, I liked the first one the best, and it happened to be the last one I played. The third one is hated on quite a bit, but I thought the "generation" system was a fun idea.

The Shining series is great, but lots have already mentioned it. If you like the Strategy RPGs, check out Warsong (Langrisser) as well.

If you are counting Zelda type games (I do, but others will condemn for your categorization folly) I will echo Beyond Oasis and Landstalker. Both are very enjoyable. Light Crusader is slightly more frustrating (more odd puzzles), but if you like Landstalker, give it a shot. Another one you might try if you like the Zelda clones is Crusader of Centy.

If you are more into WRPGs, you don't have many options. The good news is that the few that I would classify as WRPGs are all enjoyable games. Might and Magic 2 is fun, but can be difficult in the early going. It has some pretty tough puzzles as well, so depending on how much you like those, you might want to use a walkthrough for hints. I think Rings of Power is definitely underrated. The controls were clunky (at least they were emulated), but once you get past that, you have a great game. Shadowrun was already mentioned, but it's a great WRPG/SRPG mix (think Fallout). Another D&D inspired game is Buck Rogers - Countdown to Doomsday. I was surprised with this one and enjoyed it quite a bit. It's more in the sci-fi realm as Shadowrun is.

The last one I will mention is Shining in the Darkness. The game starts out fairly difficult and requires a bit of grinding so you can beat the first boss and then get the rest of your party. The game gets better down the road, but might not be for everyone. If you are looking for an awesome dungeon crawl in the Shining universe, go ahead and skip to the Saturn and pick up Shining the Holy Ark.

I've played through all of the English Genesis RPGs (minus the recently released games: Pier Solar, games released by Super Fighter Team). If you have any questions about a specific game, feel free to ask.

Beyond Oasis isn't an RPG... it's an overhead action/adventure game, like Zelda or Ys.

Not nearly as many RPGs on the Genesis as the SNES, but some (well, one) of the best RPGs ever made are on the system. Others have already pointed them out.

Phantasy Star IV is as good or better than anything made by Square for the SNES. Phantasy Star II is good, but is a real old school RPG that required a lot of grinding. Phantasy Star IV flows a lot quicker. PSIII is more of an acquired taste.

Shining Force I and II are absolutely amazing. They retain the town sections exactly like a traditional RPG, but the battles are, as other have said, are in a strategy game format. They are very fun, in my opinion.

Shadowrun is also considered good, but is more of an action-RPG game. It is very open ended and difficult. I own a copy, but find it difficult to get into.

If you look online, a Sega CD really isn't too hard to find. Lunar 1 and 2 are exceptional games. Vay is a game that some people love, and others couldn't be bothered with. Shining Force CD cut out the RPG-style town sections, as is mainly just battles with opportunities to go to VERY scaled down towns in between.

Nothing can even hold a candle Shining Force II and Phantasy Star IV.

Beyond Oasis is definitely good though. I also liked Sword of Vermillion and Light Crusader quite a bit.
