And if anyone wants to do an RGB mod, the procedure is pretty much the same, just with different pins involved (pins 20, 22 and 24 on the video encoder are for red, green and blue respectively). It really makes me wonder why Nintendo couldn't just spend a few extra cents on circuit traces and a few resistors.

Very few people used S-video in the US, and we know how hard RGB is get set up today in the US, I can't imagine doing it back then. The Mini was designed to cut costs, and not connecting those traces saved them a few cents per unit, scale that up to massive productions, they may have saved tens of thousands if not more.

Not to mention that not a lot of people had a TV with an S-Video input back then.
Also, it's not just the savings on it, but the board reduction. It might have been too hard to fit the circuit for S-Video and RGB on the board. If you look at the SNES mini PCB, it's pretty small and also pretty crammed filled. But this also has a lot to do with price as well.
