Glados would be my favorite female villain. Also, if Lavos is female (it's not known what gender it is), that would be my second.

Oh I still have hope. Harley did, after all, hang out a lot with Ivy in comics and the animated show as I recall. But I fear once Ledger died, any good chance of her showing up at all in the movies died with him. Shame too. She would have been the perfect person to bust the Joker out of prison. Of course, Her and Ivy made for an interesting team too. It's not really worth mentioning, but Harley was in that tv show Birds of Prey. She was nothing like the Harley we know though
