If you have intentions of selling the games then the answer is more than likely "yes". However, it all depends on the buyer's preferences. If you decide to sell the games make sure you state up front that the games have writing on them and be sure to give pictures (if selling online). But hopefully you'll be able to get the writing off. :)

I've had success getting permanent marker off with pure ethanol and the Mr. Clean Magic Eraser. However, I wouldn't recommend the latter for discs, because it may be abrasive, and it's hard to get ahold of the former.

What you can try to do is take a whiteboard marker and color over the permanent marker and then wipe the whole thing off. I swear, it works. Test it on a small portion of the permanent ink which is blemished anyway, and you have nothing to lose.

I usually use 80% rubbing achohol to remove permanent marker writings on my games and other stuff. For tough stubborn markings I use Goo Gone which works wonders.

Note that none of these will not mess up the surface of the cart/disc.

I've used a dry erase marker to take out the bulk of the permanent pen mark, use a bit of alcohol to clean up residue. Usually works well.
...console emulation has no soul...
