The fact is, it's easy to tell what game is going to be "rare" simply by how much of a production run it's going to receive and whether or not it seems like the type of game to get a reprint. How expensive it will be is another matter, and is probably impossible to tell or guess at most of the time. Some Blockbuster exclusives are very expensive (with Flintstones 2 leading the pack, but you also have Clayfighter Sculptor's Cut and to a lesser extent Indiana Jones and the Infernal Machine and Ren & Stimpy Fire Dogs). Yet a game like Outlaw Golf 9 Holes of X-Mas is pretty much worthless.
A small production run doesn't insure any game is going to be expensive. Seamonkeys, Incredible Crash Test Dummies... heck you can buy Largo Winch brand new for less than $10! It's not easy to tell what something is going to be worth.
How about a sequel to an expensive game? One that has a cult following, that's the perfect niche title? Didn't help the DS Bangai-O game. Some "Tales of..." games are $40~60, others are $20 or less.
It can be fun to make predictions, but I wouldn't run out and buy a game and keep it sealed just in the hopes it'll increase in value. (I actually did that once and it hasn't panned out but thankfully it's a game I wanted anyway and I plan on playing it eventually.)

Mana Khemia 2. A bit of a backstory to this is that I pre-ordered Ar Tonelico 2 before I'd started playing the first one. When I did start on the first one, I ended up checking the price of the LE Ar Tonelico 2 on Amazon and saw that it had shot up to double what I'd paid, so I sold it. Then I figured I could just keep doing this, hence the purchase of Mana Khemia 2. I still need to re-buy Ar Tonelico 2 as well. XD So chances are, if MK2 never doubles in value (or at least it doesn't by the time I decide I want to play it), I'll just open it and keep it.
[Edit: I should say that both of these were pre-ordered on the NISA site (Rosenqueen at the time), so they came w/ additional stuff that the other releases didn't.]

What was the production run for Deathsmiles? I could possibly see that game as being rare/expensive, especially if the production run was low.

i think somebody said that deathsmiles had an extra print run. so i think the game won't technically be 'rare.' but that doesn't mean it won't ever be expensive.
and i am pretty sure production run data isn't publicly released. but you might be able to find guesses on the internet.

Wario Ware: Smooth Moves seems to be retaining its value, instead of becoming cheap like other 4-year-old games. Super Mario All-Stars for Wii will probably be expensive, just because people think it's rare even though multiple millions of copies were manufactured. Also, the Phoenix Wright games for DS. And possibly The World Ends With You, although I'm not sure about that one.
