I may be repeating some here, but here are the ones I can think of:

Metroid Prime (GCN) contains Metroid if linked with Metroid Fusion.
Star Wars Rogue Leader 3: Rebel Strike (GCN) contains the Arcade versions of Star Wars, The Empire Strikes Back and Return of the Jedi.
Sonic Adventure DX: Directors Cut (GCN) contains 12 sonic game gear games.
Donkey Kong 64 (N64) contains Jetpac and Donkey Kong Arcade, although they are a forced part of the main game rather than a bonus.
Animal Crossing (GCN) contains a selection of NES games including cluclu land, ice climbers, balloon fight, excitebike, pinball, soccer, tennis, punch out and a few others. Some are only available by secret codes or action replay though.
All the Mario Advance games (GBA) contained the Arcade Mario Bros game.

Just to help me update my list, if you name a game let me know which system versions the bonus game is in. It makes it easier as not all bonus games are in every version.

How about the four ports of SNES to GBA games:

Super Mario World
Mario Bros. 3
Yoshi's Island
Mario Bros. 2

They had that other game which was Mario Bros.

And you can say that the GBA game Link to the Past had Four Swords just flip the wording around :lol:

Final Fight Streetwise has Final Fight as an unlockable. However the emulation there is not worth it.

Don't know if this counts... but didn't Geometry Wars start out as a bonus game in a Project Gotham Racing?

In Legend of the Mystical Ninja for the SNES you could play a remake of the first level of Gradius.

I know that the other Ganbare Goemon games have mini games like this, but I can't name them off the top of my head.

OK, heres the full list of games available in Animal Crossing and Sonic Adventure DX, both for gamecube.

Animal Crossing contains the NES games: Balloon Fight, Donkey Kong, Excitebike, Clu Clu Land, Donkey Kong Jr. Math, Pinball, Tennis, Golf available through events in normal gameplay.
Wario Woods and Baseball available through GBA link up events.
Soccer and DK Jr were avalable via a code generated by the AC website for a while. Assumedly if you could find a generator or Action replay you could still obtain these.
Clu Clu Land D., Donkey Kong 3 and Punch Out via E-Reader (apparently).
and finally I have seen both Legend of Zelda and Super Mario Bros, but as far as I know, both require action replay to be playable.

Sonic Adventure DX: Director Cut contains the following Sega Game Gear Sonic games which unlock as you get more medals for completing missions in game: Sonic Blast, Tails Adventure, Sonic Chaos, Sonic Drift, Sonic Drift 2, Sonic Labyrinth, Sonic Spinball, Sonic 1 (GG version), Sonic 2 (GG version), Sonic Triple Trouble, Tails Sky patrol & Dr Robotniks Mean Bean Machine.

Oh, and in response to the above post, Geometry Wars: Retro Evolved (the full XBLA game) is available in both the Wii and DS versions of Geometry Wars Galaxies. The Wii Version also allows you to download Geometry Wars Retro Evolved to you DS to play without having to own the DS version too.

Also, I dont know if they count, but Wario World (GCN) had demos of Warioware Inc unlockable, and Billy Hatcher (GCN) had mini game versions of the GBAs Chu Chu Rocket, Puyo Pop and a brand new mini game version of NiGHTs. All required GBA i think.

Mini game versions and demos are neat, but I am only putting full games on the master list. But still please list them as its still cool to know.

Can anyone else verifiy Final Fight being on Final Fight Streetwise?

MSX metal gear games, MSX.
