Blood Omen: Legacy of Kain. I remember being really impressed by the characterization of Kain. The voice actor really brought him to life. He was so amoral, but still more honest than everyone around him. At the end he'd rather destroy the world than let himself be manipulated into sacrificing himself. I disregard all the retconning that went along with the later games.
Every megaman X game. You beat Sigma, but is he really defeated? Only time will tell.

Shadow of the Collossus and Ico first come to my mind.
Also Zelda Ocarina of Time. Just love the soothing music while your shown the places you've been too all emtpy. Prince of Persia SoT had a nice ending to IMO.
Its actually quite hard to remember games with good endings.
I'm sure Shemue 3 would have had a great ending too...

I'm with Kinn on Shadow and Ico. Ico's ending is so great because it perfectly fits the feel and gameplay of the whole thing. It's so simple, but beautiful.
*SPOILERS*
Shadow's ending is cool mostly because you get to control a colossus and try to sqush the little bug-like people in a role-reversal. And I've said it before and I'll say it again: the world in which that game takes place is like a character in the story. When the bridge collapses and they are left there with no way out of that desolate and empty place, and the woman wakes up with no idea what's happened, it's all just bittersweet. I think it's one of the most emotional endings I've seen, even if the whole dude-shrinks-into-horned-baby thing is kind of out there.
Pretty sad that it's so hard to think of great endings. Betcha we'd have a more robust thread if we listed the shitty ones.
