I've beaten all the Doom games on Nightmare... yes even Final Doom.

Doom 1 is obviously the best, and Doom 2 is worthy of being a sequel, but holy fuck Final Doom is absolutely annoying. It's so insanely difficult, and the level designs are attrocious. I made it a point to beat that game on Nightmare too though, as I have with all the Doom games.

the only Doom engine you'll need:

http://dengine.net/

and short clip of it in action

it adds 3D models, new lightning effects view up/down, etc., etc., etc.

it's not the *only* Doom engine out there, but IMO the best

I absolutely LOVE Doomsday. I never used any updated models or anything, but it lets me use the mouse (I have Doom Collector's Edition).
Same here, all I use in Doomsday is the pretty fireballs and the mouselook. Yeah, mouselook really adds nothing since the game is all on a single plane (the differing heights are a visual trick) but it just makes it play much more natural.

Even Chocolate Doom lets you use the mouse and WASD. No vertical look, but that's not really Doom. All Doom really needs is higher resolutions, so distant enemies don't look blocky.

There are so many Doom ports it's hard to keep track. I still need to try ReMooD, Odamex, and EDGE. I think that would cover most of the major, active Doom ports.

Doomsday does get bonus points for supporting Heretic and Hexen. I wonder how close to the original it can get if you turn off all the fancy lighting effects. Somehow gameplay felt slower in Doomsday than Chocolate doom, which was another big reason I didn't play it for long. Maybe there's a console var that controls that.

I have to say I love all the Doom games but Ultimate Doom was my fav, it just adds another (rather hard) episode onto the original doom but its damn good.

I never found Doom II enemies to be difficult. They were always way easier than some of the enemies in Rise of The Triad.

Skulltag. Uses an engine based on ZDoom/GZDoom. Features online play with an active community. Lots of new game modes and maps. Supports Doom/Doom 2/Hexen/Heretic/Strife. I haven't been playing on there too much lately, but last year I was pretty heavily into it, and it is quite fun. Playing Doom is such a nice change from all the new school, slow-paced, "realistic" shooters that are out now. I'll probably start playing on Skulltag more again once the summer rolls around.

Thanks for the heads up on Skulltag. I will have to try that for sure. There's a linux port and everything. Strife is one I never played, so it's nice to see that too.

Man, it seems like just a couple years ago all I could find for Doom ports on Linux was an old busted version of Doom Legacy, and an incredibly hard to compile GZdoom. Glad to see so much has been happening.

I thought you owned all the GB GBC and GBA carts. Or at least a very large percentage!
A collectors work is never done part of the fun. :D

EDIT
The levels, all the levels in PC Doom. Favorite were all the Aliens TC Total Conversions!

I can't really talk about good single-player WADs, since most of time playing Doom is either spent playing Deathmatch/CTF or playing through the stock Doom/Doom II/Heretic maps. But as far as great DM WADs, UDM3/UDMX, Sabbat Martyr, and IGPack are pretty much as good as they come. The Skulltag stock DM maps are also pretty good. (I know deathmatch WADs probably aren't what you're looking for, but I figured I'd mention them anyways.)
