House of the Dead 3 for the Xbox had House of the Dead 2 as an unlockable. (From what I hear, never actually played it myself.) Dunno if that really counts as retro, but it's still an older game within a game.
Edit: Didn't Mortal Kombat III have unlockable retro games on it? Like, there was that 6-image code at the fight screen... been ages since I've played it though.
Edit2: Oh yeah, Pitfall was unlockable on Super Pitfall for the SNES.

I can remember playing Pong on MK3. I think there were more hidden in there, but cant remember off the top of my head.

According to Gamefaqs, Galaga is also playable in MK3.

Panzer Dragoon Orta had the PC version of the original Panzer Dragoon as an unlockable game. Also, even though this doesn't really count as a game, Panzer Dragoon Orta also had almost all of the cinematic scenes from the previous Panzer Dragoon game series as a set of unlockable achievements. The best part is you didn't have to do anything to unlock them. Except play the game for at least 20 hours! Ha! Let that be a lesson to you. Nothing good in life is ever truly free!

Tekken 5 had the original arcade versions of all the previous Tekken games along with Starblade in it.

Donkey Kong 64 had the original Donkey Kong and Jetpack arcade games in it, but it's been far too long for me to remember if they were full versions.
