The Pope is also a head of state. The Vatican City is independent, and all.
I'm avowedly atheist, yet I don't see any problem in letting very important religious figures make pertinent speeches, especially if they're also political figures in their own right.
Most of all, though, this doesn't concern the separation of church and state at all. The government is not making any laws that make Roman Catholicism more important than any other religion or even no religion.
For the record, I would absolutely love it if a Hellenic priest spoke in front of Congress.

Man, I'm an agnostic, and I wouldn't care if the Dalai Lama gave an opening prayer for the U.S. Senate.

I didn't see it all for like the first 1/3 or 1/2 of it I guess on accident. If he wasn't running a prayer or giving a benediction I think it was fine. He is a head of state, the Vatican is its own teeny little country there so it's fair game. I know he ended it on God Bless America and what politician pretty much hasn't rattled that off before?
