The problem is that the 10000/50000 extends appear to be incorrect. MAME fixed this some time ago.
I'm not sure what the Namco Museum versions use, but as noted, at least 50th Anniversary already changes the difficulty setting to the "Auto" mode, so it probably makes other changes as well. Namco is infamous for making all sorts of dipswitch changes and bugfixes to their games via the original PlayStation set of Namco Museums. Most later Namco Museums use these versions.
