I actually don't mind Ghost in the Machine. It's perfectly cheesy in the monster-of-the-week kind of way. I guess they were taking some inspiration from the HAL 9000? That's not to say I hold it in the same regard as some of the better episodes. There's just a certain level of cheese that's charming to me. Although it's been a while since I've watch it.
But yeah, this wasn't exactly a new concept in 1993. There was the HAL 9000 from 2001: A Space Odyssey, and Skynet from Terminator (just what I think are the two most well known examples). And if anything, AI becoming self aware and becoming a threat to humanity is more of a scary thought now than it was in 1993. At least then it was clearly science fiction.
If you're looking for something along the same vibe as X-Files but with a more modern feel, let me suggest Fringe. This show premiered in 2008, was co-created by JJ Abrams, and had a great cast. The main trio of characters are excellent. Similarly to the X-Files, Fringe has some episodes that are more monster-of-the-week format and some that push the series' overall story arc. IIRC, as the series went on more episodes advanced the story arc rather than one-offs. Early in the series, it's very unclear what's going on, and the element of mystery is perfect. After you start to find out what's going on, I'll just say that in my opinion it's excellent science fiction. Some people complain that the show fell off in the later seasons, but I liked it all the way to the end. It's only 5 seasons, so not too bad to binge through.
