Could be very GPU specific. For whatever reason I had issues with Skyrim with my Radeon HD 7950 3 GB, the issue was micro stuttering in dungeons specifically. Usually around the door ways too and from the world map, very weird. This card should have easily run this game without any issues as I played newer games with it with no problems. I tried a few fixes but nothing really fixed this. And wouldn't you think it would be the overworld that's more taxing? But that's when the game ran completely fine for me. So I thought that was really odd.
When I got my GTX 1060 I loaded up Skyrim again just for the heck of it and it now has zero issues. Took out the weird fixes and options I had applied and it's still perfect now.

this is purely anecdotal, but I spent a lot of time over 10 hours trying to fix weird glitches and graphical stuff in Skyrim. But in SE I only had to do a few quick things (update Geforce driver, turn off V-Sync, and let the game itself control the refresh rate) and the game has worked flawlessly for me for the last 8 hours.
I must apologize in advance for not remembering the name of a specific mod. Been a couple years but there was actually a mod that acted as a DLC. It literally added a new world to travel to. The area was not as big as Skyrim but was large enough to make it interesting of its own. It had its own story and sidequest. Voice acted and everything and free of course. Whomever had done it really went all out. I felt it rivaled any DLC offered from Bethesda.
Maybe someone here can recall the name of it. I am not even sure it is still available or works with new version. If I can figure out what it was I will update this.

There were two memorable (to me at least) mods that I recall: Wyrmstooth and Falskaar.
If I remember correctly, Wyrmstooth is no longer available to download and will probably not be ported over since the developers have "moved on." I could be wrong about that part however.
I am running at 60fps for the majority of the game but a couple dips into the 40s every great once in a while. Here are the mods I am currently using on the original via Steam Workshop:
