You can transfer your items in the compare screen.
You'll also get money back for your ship depending its number of slots and upgrades.
What I tend to do however is disassemble all of my upgrades on my old ship before selling (do this with multitools too) so I'll have some materials to upgrade my new ship how I want it. I get less money back for my old ship but it saves time for me and I don't really need money for anything else at this point.
